Well, dna does not exactly make organs. It controls the differentiation of the cells, and from there you get all the various tissues that make the organs.

Stem cells begin to differentiate once they are exposed to specific hormones/growth factors. These hormones and growth factors are proteins that are transcribed inside the cell from mRNA. Some of these are more upregulated/amplified than others..often referred to as house keeping genes... so at first it makes more of one thing than another.

However at the same time other parts of DNA are getting copied and stranscribed in other cells, so while some cells are forming skin, others are forming the liver etc. All dependent on which hormone the stem cell is exposed to at first. However, once these organs have began to start forming, those cells become differentiated and are now focused on specific function. The things that these new cells secrete create a new environment which sends new signals to the stem cells and tells them whether to stop or keep specializing or what to do in general.

dna doesnt it just has the code for the protien's that build cells to follow

lets say you have the dna strand for eye color you would have the Blue print then you have the contruction workers build it
